Is it still possible to run from.. example: Yohlon Have -> Bone Palace, I mean that can runner use Junundu if I cant?

No. Bone Palace only opens up if the proper quest has been completed by all party members.

Although, it is possible to run them anywhere else in the Desolation, if you use a certain trick.
